The major one that impacts initialization is how we determine the link state. On the 3.x controllers we have a memory mapped SoC register instead of a PCI config register that reports the link state. So hotplug did not work. With this patch the link status is checked on every config read. PCIe devices not present at boot time are found after doing 'echo 1 >/sys/bus/pci/rescan'.
